After some search in google and some experiments of my own I found were was
the problem.

Since this might help others (that's the reason for having an open community)
I write the solution here:

The problem was with the file /etc/modprobe.conf
In my sytem it existed a blank file with that name. Some debian guys have said
that when such a file exists, the system tries to read from this file and
ignores modules.conf and especially modprobe.d

So, if someone has a similar problem, I suggest to backup that file and then
delete it (with kernel 2.6.X of course)

This testing has been done in a Debian unstable distribution.
